If you were a lead designer for the next Pokemon game, what would you change, add, or take from the typical series formula to make it better? For example, the battle system, the usual plot, setting, etc.

Well for one, I'd stop adding more Pokemon, maybe get rid of a few. I'd remove team preview, revert back to that 4th gen wifi system, add character customization. As for plot... what if you didn't want to be a trainer? What if you wanted to be a gym leader, or a breeder, or, a member of the antagonizing group?

I would definitely trying to look into hax, and perhaps adjust the Base stats of several Pokemon (Base stats for the newer Pokemon are almost always greater than the ones like Ariados and etc).

I'd also try to make the game actually challenging (i like the idea of actually trying to beat the game) and adding more to the plot and in-game in general (so there's more to the game than just beating it then going to competitive battling)

i'd make hax have upwards of 50% on ever move capable of inducing hax, to piss people off and force them to generate their reliance on said hax.

also, character customization, build your own house where you want it, and fill different career paths, rather than just becoming the pokeemanz mastur. like a gym leader and shit

More customization in general, multiple save files, look into "fixing" hax, multiple saves and a difficulty ramp.

Turn it into Monster Hunter + Fire Emblem + Pokemon... you hunt the pokemon to catch them to use, then use your armies of pokemon to take over the world fire emblem style

Either way, I think the series is geared more towards kids (obviously) so you can't really make it that hard....
However, I would like to point out that hax should be separate from attacks. Like, Thunder - with a 30% chance of Paralysis - is pretty hardcore. I think that if it were given a higher base attack stat, but the hax chance were removed, it would be a little more balanced. That way, people wouldn't be reliant upon game-changing hax. They would have to use Thunder Wave and whatnot.

I would actually like a game revolving around Team Rocket. Pokemon Ranger had a different "catch" mechanic, and you really couldn't do much outside use them on the environment.

In my opinion, Thunder is only crazy good because Drizzle exists. It has a 70% chance to hit, but to balance it out you have a higher power and chance for paralysis. Then rain happened and it became exploitable but not ridiculous, and then we got Drizzle outside of ubers and it became a free dynamite that could cripple the opposing Pokemon if it survived.

Abilities need more balancing, not move effects. They can make or break a Pokemon.

I agree, if I was going to change the abilities, Drizzle and Drought are temporary effects (like 4 turns) rather the ENTIRE DAMN GAME.
